I'm going to assume that you are thinking about buying a IS 350. As for as the breaks, alignment or registration, the breaks is far down the road, unless you plan on driving alot. I would be most concerned about the payments, taxes, registration, license fees and not to mention the insurance. It's going to cost you alot and that's way before you worry about the breaks.
If you really want to know the estimated cost of ownership, you might find it on Edmonds or Kelly Blue Book. You should be about to find the 5 year cost of ownership. That's a good place to start.

After you are done they will give you the TMV (True Market Value). You can also get the True Cost To Own report. It will tell you exactly how much each service will cost.

You could call your local Lexus dealership and just ask.
BTW you can get an alignment done much cheaper outside of the dealership. Registration here in California is about $300 for most vehicles. If your buying this car brand new you will not have to worry about brakes for a very long time. If I were you I would worry more about oil changes and normal services. The oil change for my ES 350 is $70.
